Sonic didn't know about Flying Battery until Sonic 3. Eggman was so talented that he flew both ships. Until they crashed and fell into the ocean. This is also where the Phantom Ruby was originally located before it was moved to Angel Island, so you'll see some jittering as it half-released its power cause it made a slight crack that healed in Sonic Mania.
